Now that I've experienced RealD 3D I can say it is not as uncomfortable as I expected. And – at least when applied retroactively to movies that were not made to exploit it – it is not as obnoxious as expected, either. Still, it is a silly fad that deserves to die a swift and expensive death.
Nevertheless, thanks to the Oscar-nominated song "When She Loved Me", I can confirm that the effect works perfectly well through tears.

How do you think I feel about that song now? It absolutely destroyed me the first time I saw it, even though at the time I was on a first date with a tiny Asian chick, living the American dream [note: while that may seem racist, it's actually just an inside joke between Jameson and me. I promise].
Now I have daughters, for Christ's sake! We're like barely ten years away from me just sitting around in sweatpants with a bottle of scotch, sobbing uncontrollably while that song plays on a loop...
