Now that I've experienced RealD 3D I can say it is not as uncomfortable as I expected. And – at least when applied retroactively to movies that were not made to exploit it – it is not as obnoxious as expected, either. Still, it is a silly fad that deserves to die a swift and expensive death.
Nevertheless, thanks to the Oscar-nominated song "When She Loved Me", I can confirm that the effect works perfectly well through tears.
